If I get a new two handed weapon transmog on my alliance warrior - is it automatically available on my horde warrior (or pally, or DK)?
It should be, yes. To my knowledge all transmog is account wide, although there could be exceptions.
Once you get the message that an item is added to your wardrobe (so once the trade timer / refund timer on the item is removed, if there was one) it should be available to all characters on the account that can use the item - normally this means all characters, but some items do have specific factions and classes tied to them!
