Can Highborne have amber eyes? If so, how would that work storywise? And if not, what eye colours would be better?
They can have amber eyes, it’d just be genetic. Highborne often tried to breed to get such traits
Most highborne actually have amber eyes, as those born with such eyes are usually destined for greatness and extremely gifted, so Azshara wanted to surround herself with such individuals.

Back before the War of the Ancients golden eyes were much rarer though. I don’t think most Highborne had them, either. At least it’s never mentioned in the books.
But to answer the OP, yes it’s definitely possible for a Highborne to have amber eyes, just like all night elves could have them. While it used to be a sign of great destiny (and your character can still believe that), it’s now more associated with druidism. That doesn’t mean you have to be a druid, though.
