If I untrack quests, they will appear again as tracked as soon as I log in back into the game. This is happening since pre-patch. Quests that had been untracked before pre-pratch remain untracked.
Try deleting WoW’s cache folder while the games closed. That usually solves those tracking issues for me.
I closed the game and Battlenet (and cleaned the process), and erased the Blizzard Entrertainment folder in ProgramData, but it didn’t work.
You want to do the game’s cache.
Go into the C:\Program Files(x86)\World of Warcraft_retail_ (adjust if you install wow somewhere else).
Then delete (or rename) the folder called cache.

It’s not the battle.net cache they need to delete, it’s the game cache. (See Furydins reply for location)
Don’t do a UI reset without trying the Cache first. That’s just Blizz’s go to answer for most things, which does include deleting the cache but will also reset your UI and other settings.
Unfortunately it didn’t work.
If you haven’t already try with all addons disabled. If that doesn’t help you’ll likely need to fully reset the interface (see Puny’s post for a link to instructions).
