I was waiting this morning 40 mins to join an epic battleground and I would have prefered to be in alt-tab, in my lightroom working with my pcitures.
Is it possible or this will count me as afk and have me removed from the queue.
Does also wow blink when you are about to join the BG? If yes then I can also mute wow while waiting.

Nah just tab in every now and then so you don’t go afk, when the queue pops my wow window usually starts flashing.
but once afk you are out of the queue I guess.
What is the afk threshold?

You will be marked AFK after 5 minutes. However that will not kick you out of the queue in my experience. After 30 minutes without any interaction you will be logged out according to https://wow.gamepedia.com/Away, which might be outdated.
That site also mentions that if you entered a BG while you have the Away status you’d be kicked. So be sure to jump or walk to clear that before accepting the queue.
I still get offered a spot in a bg once it pops despite my char is afk after a long waiting time.
As long as you’re online you should be good to go and not be kicked out of the queue. The WoW-icon usually flashes when something happens (including a popping queue), but not sure what happens if you mute that application.
If you want to try out the alt-tab + mute + icon-flash thingie, try queueing for an Island Expedition. Worst case you lost 1 minute there :).

This morning I had to wait 60mins to get to an epic bg…

turn on sound in background in the options or get 2 monitors.
Tab > if it glows > Congratulation, you have great patience, you managed to not alt f4 out of boredom > join BG.
No it does not 
but still Blizzard please fix it Too long waiting times.
There are people like me that only,only,only want to play unrated BGs.
