So? You are telling me that two different items that are treated in two different ways while doing exactly the same is correct?
The WoD version is the buffed version of the Gnomish Army Knife. As simple as that. While the original from WotLK Engineering only includes some profession tools, the buffed version from WoD Engineering contains all profession tools and have a lower resurrect CD.
Okay let me clarify this again. With the new Update you are able to equip Profession Tools (i.e. Blacksmithing Hammer) into said profession for minor buff to said profession.
That is one point of the Profession update. Now with the current update, you are unable to equip the Gnomish Army Knife / Ultimate Gnomish Army Knife/ w/e-Version of Gnomish Army Knife into said slot as a profession tool.

The new profession interface have equipment slots that are intended for DF professions and onwards, which aren’t available yet. Thus is doesn’t makes sense to expect legacy profession items to be eligible for those slots. There are always exceptions, which boils down to:

anyone has tested to equipe fishing hat doesit still give +5 fishing ?
it doesn’t seem to have occured to blizzard to apply this function to 99% of pre-DF profession tools. it looks like only the bog standard vendor-bought tools like the regular mining pick, skinning knife, etc, fishing poles and the tools crafted in DF seem count
whether this is an oversight or if there’s some bizarre reason for this is hard to guess. unfortunately there’s a good chance that regardless of which it happens to be it might never be acknowledged
Nat’s Hat still gives +5 skill, but the On Use effect sadly doesn’t work.
i can make prof gear tier 5 quality what gives +8 to any prof
and they also give a granteed effect aswell
