So I'm doing Securing Draenor, and I only have four bonus objectives to go (the ones that give Apexis Crystals). Unfortunately, I often get missions that I've already completed. Is there a fixed cycle by which the missions rotate or is it randomized?

While I would not be able to comment on the mission rotation itself, please know that Sergeant Crowler just outside your Garrison main hall currently sells Scouting Missives, which can trigger the desired bonus objectives for you.
With enough Garrison Resources you can complete your achievement today :)
