Years ago it used to work quite well AFAIR, but ever since then it has been such a hassle, working so unreliably, that it takes most of the fun out of pets, when they are rarely there when you want them present.
Sometimes it inactivates (as shown if you have it on the action bar), but sometimes it is still in active state but not there anyway.
Seems to be a bigger issue with non-flying pets. The mounting up seems to be one of various cases that can break the pet presence.
I hate when this happens too, and it doesn’t have to be battle pets either.
Take my K’ute pet, a pet I got from achievement which is just for show.
It doesn’t battle.
It goes well with my mog.
But the minute I fly for 1 second? It disappear and never comes back.
I have to keep summoning it over and over and it gets annoying after a bit.
I wish something would get done about this, some pets do come back after a fly but this seems like the algorithm for ground pets is just old or missing to auto summon after a flight.
It’d probably be 5 minutes of work to fix the code.

there’s an addon called PetLeash that fixes this problem.
It’s really neat!
I have seen several addons like this. But controlling the regular summon is clumsy, with the sound and animation and the actual possibly interfering action. The result is that with such an addon you realize even more how broken the code is, when it visibly triggers all the time.
Can PetLeash at least remember the last pet that was out? Another addon I tested could only offer a customized pool. Was very inflexible and tedious.
