For a quest in westfall, about the brotherhood where they burn the tower the characters aren't appearing and so I cannot do the quest, any fixes and will this affect my game in any major way?

I'm not sure this is what you mean, but it seems as if other people have had problems with Rise of the Brotherhood:

If you can't get it to work, don't worry; that quest is the very end of the chain, where all you are supposed to do is report it to the King.
You can go to the Hero's Board in Stormwind and start another zone with no effect on your game in future. :)

That awkward moment when you abandon the quest 3 times only to realise that the hand in for the quest is actually in stormwind, not with the marshal. Whoops.
Instructions could have been a bit clearer on that score.
If the Marshal despawns when phasing this quest is bugged, you don't need a GM to fix it though.
Just abandon the quest and retake it, until the marshal doesn't despawn, It took me 7 tries and seems fairly random, but it'll work eventually.

No. Not at all. At worst, you lose one quest's worth of Stormwind rep, which is nothing. You will naturally be maxed out (Exalted) with Stormwind as you level anyway, and Stormwind rep is not at all related to Allied Races.
The game makes it nearly impossible for you to be stopped in any long-term goal by any one thing or incident, so never worry about that!
