Same happened to one of my characters just yesterday. After running a few dungeons I went to do profession dailies and noticed I am gaining guild reputation although being exalted for a long time. Now I am sitting back at neutral for no obvious reason.
Edit: My guild reputation has been restored upon filing a ticket.
